What Is the Gut Microbiome?

The gut microbiome is the community of trillions of microorganisms that live throughout our digestive tract, especially in the large intestine. These microorganisms include bacteria, viruses, fungi, and other microbes. Although the word “bacteria” may sound concerning, many of these microorganisms are helpful and play important roles in our overall health.


Our bodies digest much of the food we eat using digestive enzymes, stomach acid, and other substances produced by the digestive system. However, gut microorganisms also play an important role, particularly when it comes to breaking down and fermenting certain types of dietary fiber that our bodies cannot fully digest on their own.


As gut bacteria interact with fiber, they produce compounds that may help support the health of the digestive tract, the intestinal barrier, and the immune system.


Different microorganisms have different roles. Rather than focusing on one “good” or “bad” type of bacteria, researchers are interested in the overall balance, composition, and diversity of the gut microbiome.


A diverse gut microbiome has been associated with positive health outcomes, although researchers are still learning what a “healthy” microbiome looks like and how it differs from person to person.


What Does the Gut Microbiome Have to do with Allergies?

The gut microbiome and the immune system are closely connected. In fact, much of the immune system is located in and around the digestive tract.


The immune system helps protect the body from bacteria, viruses, and other potential threats. It also helps the body learn what is harmless, including foods, and what may require an immune response.


Researchers are continuing to study whether differences in the gut microbiome may influence the development or severity of food allergies and other allergic conditions.

Some studies have found differences in the types, amounts, or diversity of gut microorganisms among people with food allergies. However, researchers have not identified one specific “missing” or “harmful” bacterium responsible for food allergy development.


The relationship is likely complex. The gut microbiome may interact with many other factors, including genetics, immune development, diet, environmental exposures, medication use, and early-life experiences.


For this reason, researchers are looking beyond individual bacteria and studying how the gut microbiome functions as a whole.


Can Improving the Microbiome Prevent or Treat Food Allergies?

Research into the gut microbiome is exciting, but there is still a lot to learn.


Scientists are studying whether microbiome-targeted therapies, including specific bacterial strains, microbial products, dietary interventions, and other approaches, could one day influence food allergy outcomes. However, these strategies are still being researched and are not currently established treatments for food allergies.


Current evidence-based approaches to food allergy prevention and management remain important.


For infants, introducing developmentally appropriate allergenic foods during infancy, rather than unnecessarily delaying them, may help reduce the risk of certain food allergies. The timing and approach should be individualized based on a child’s developmental readiness, medical history, and allergy risk.


For individuals with diagnosed food allergies, management may include avoiding confirmed allergens, maintaining emergency preparedness, and working with an allergist to determine whether treatments such as allergen immunotherapy or biologic medication are appropriate.


While we do not yet know whether changing the gut microbiome can prevent or treat food allergies, supporting overall gut health through a balanced and varied diet may provide benefits beyond allergy health.


Can You Support Your Gut Microbiome Through Food?

The good news is that many of the eating habits that support overall health may also support the gut microbiome.


One of the most important nutrients for gut health is fiber.


Fiber is a type of carbohydrate found in plant foods. While our bodies cannot fully digest certain types of fiber, some gut microorganisms can use it as a source of fuel.


Some fibers act as prebiotics, meaning they help nourish and support beneficial microorganisms already living in the gut.


Eating a variety of plant foods may expose the gut microbiome to different types of fiber and other beneficial compounds. This may help support a diverse and healthy microbial community.


Foods that contain fiber include:

  • Fruits

  • Vegetables

  • Beans and lentils

  • Whole grains

  • Nuts and seeds


For children with food allergies, dietary variety may look different, and that is okay. The goal is not to eat every food. Instead, focus on including a variety of foods that are safe, tolerated, accessible, and appropriate for your child.


If you are increasing fiber intake, do so gradually and drink enough fluids. Increasing fiber too quickly may cause gas, bloating, or abdominal discomfort.


What Are the Benefits of Fiber?

Fiber supports more than just the gut microbiome. Adequate fiber intake may help:

  • Support regular bowel movements

  • Promote digestive health

  • Help manage cholesterol levels

  • Help regulate hormones

  • Support healthy blood sugar levels

  • Promote fullness and satisfaction after meals

  • Nourish beneficial microorganisms in the gut

Even as researchers continue to study the relationship between the gut microbiome and allergies, eating a variety of fiber-rich foods remains beneficial for overall health.


What Are Probiotics?

While prebiotics help nourish microorganisms already living in the gut, probiotics are live microorganisms that may provide a health benefit when consumed in adequate amounts.


Some foods contain live and active cultures, including:

  • Yogurt with live and active cultures

  • Kefir

  • Certain fermented foods


However, not all fermented foods contain live probiotic microorganisms. The potential benefits of probiotics also depend on the specific strain, the amount consumed, and the health condition being studied.


For most people, a varied, fiber-rich diet is a strong foundation for supporting gut health. Probiotic foods may be included when they are safe, tolerated, and appropriate for the individual.


Should my Child or I Take a Probiotic Supplement?

Probiotic supplements are not necessary for everyone.


Although some probiotic supplements may be helpful in specific situations, their effects are strain- and condition-specific. A probiotic that has been studied for one health concern may not provide the same benefit for another.


Before starting a probiotic supplement, consider discussing it with your healthcare provider or a registered dietitian, especially if you or your child has food allergies, a medical condition, a weakened immune system, or a history of digestive concerns.


Food sources may be a practical way to include live cultures in the diet, but they should always be evaluated based on individual food allergies and tolerance.


For infants who are developmentally ready for solid foods, plain, pasteurized yogurt may be an appropriate option when dairy is safely tolerated. Always discuss food introduction with your child’s healthcare team when there are concerns about food allergy risk.
